Is it safe to do a upgrade from 2.5 to 2.52 by just replacing the modified files as listed in the version notes instead of uploading all directories?

No, no, that would not be recommended at all. The update may also contain schema changes to the database that are only applied when the updater runs.

The only supported means of updating or upgrading ExpressionEngine is outlined in the User Guide.

Bummer… I hope this will be easier in the future. We have several sites in development which were brand new 2.5 installs when started but now they are 2 versions old before going live.
